I-pod touch having problem after using

I used mpfreker, to get the lyrics of the song i lissent to, When i was doing that i was defraging my time capsole, at the time. KNow my i-pod will play about 5-15 song that did not go though the porgam, What my ipod tough does is that it trys to find a song it can play it then plys that song i have about 200 song also my ccover art is messed up, most of my video cover art is there, Is there way to fix this with out itunes?
